So I decided to use the Skill Reset NPC in prontera. But... I didn't get all my sin skills back, just thief skills. I tried logging out, but that didn't work.

sinx skill requires a thief skill first. maybe u just forgot to put a points on each skill for the sinx skill to come out.

You have to use enough points in your firstjob skills. The amount of points you have to use here is (Level at which you changed your job) -1. So if you changed at Joblevel 50, you have to use 49 skillpoints in your firstjob skills. Also make sure to have the Basic Skills at level 9. Another thing is, that you need to fill the pre-requesites for the respective skills.
